Upgrading problems with # instead of @id=

We upgraded from 4.0.6 to 5.1.1 .
In many places in our code, we are having issues finding objects when we use "#" instead of "@id=" in the RxPath. It doesn't always happen. I'm not sure yet of the specific reason or case when it happens. But by changing to use "@id=" we are able to get past this problem. This happens with any browser we tried with (IE, FF, CH).
We can even go into Spy and type the RxPath with # and it will not find it, and then change it to @id= and it will find it.
I have 2 snapshots to send you if you want them. The first is with # and not finding the item, and the second is with @id= and it does find it. Let me know who to send them to.
